I googled. Assuming the info I read is correct, that's interesting.
 
They were all red originally, using only weapons (and personality) to differentiate them. But then they gave them colors for the cartoon and toyline and it stuck ever since.
 
This is also one of my favorite TMNT drawings ever. It's not from Kevin Eastman or Peter Laird. They had a lot of people doing covers for their comics back then. This one rules.
